The North Coast Section of the CIF is governed by a board of managers, whose voting members include representatives from member leagues, superintendents, school board associations and private schools. The basic structure for the 165 member schools is at the league or conference level, where schools are grouped according to NCS Alignment and Classification Bylaws developed by NCS member schools.

The conferences and their respective leagues are as follows:

Costal Mountain Conference -25
North Central League I (NCL I-North) - 5 teams
North Central League II (NCL I- South) - 5 teams
North Central League III (NCL II-North) - 8 teams
North Central League IV (NCL II- South) - 7 teams

Bay Area Conference -25
Bay Counties League (BCL) - 6 teams
Bay Counties League (BCL West) - 7 teams
Bay Counties League (BCL East) - 7 teams
